Are you getting a healthy spark at that plug, Gav? Take the plug out, sit it in the cap and rest it against the motor while kicking it over or running it on the other cylinder, If you are getting a good clean and consistent blue spark btwn the electrodes, then the ignition set-up is probably OK.

But when you say it's not firing on that cylinder do you mean sporadically or continually? Is the plug wet or dry when you remove it? I think if the problem were with the CDI or the magneto it would probably affect both cylinders though? It could be worth giving the little raised part on the flywheel a bit of a clean up with some fine wet and dry - and the two ignition pick-ups too that take the signal from the flywheel too. Basically you need to eliminate all variables systematically.

Have you cleaned the little carburettor fuel intake stub filters too? They are prone to blocking and causing fuel starvation (If, when it's not firing, the plug is coming out 'dry' then it's most likely a fuel issue, if it's coming out wet I'd be more inclined to suspect an electrical problem)

Is it worse than before with the spradic misfire on start-up? Or are we still talking about the original problem? Did you fit new pistons,& rings etc? or did you put the 'old' ones back in? In order to solve this one we really need a very full picture of the symptoms and the set-up

I have cleaned the Carbs and all the filters, pipes and i pulled the fuel tap apart and rebuilt it, and I put the correct jets,
I put new pistons and rings in as well
There is no misfire on start-up yet,

If it is still miss-fireing on startup there are a couple of other things to check.

1) Are you mysteriously  loosing coolant from the system?

I had this problem, it was a leaking base gasket pulling coolant into the crank case on one pot, once reved up a few times it would run ok.

2) Are the reed valve petals in good condition and sealing properly?

Check the petals are straight edged all the way round, and sit flat to the reed block.

I’ve noted that when I accelerate from start he splutters a bit then he’s ok after 3 or 4,000 RPM is that the slow jet?
I removed the speed restrictor from behind the dials as well
